If Windows Defender is showing warnings about your drive then there is something wrong and it needs to be sorted out. Turning off warnings is NOT a solution. Install a better antivirus like BitDefender (free version) and run a full scan. Glad you solved the original problem but it does seem odd. You should now set Explorer back to not showing hidden files or system files.
