There aren't any hotels in this district I managed to locate . . . . you may only be able to find roadside motels which are not listed anywhere in the internet.

Except for this one at the very east of this district is the Plaifah Resort.

114 Moo 9, Song Khon, Pho Sai District, Ubon Ratchathani 34340

I suggest you spend a night in Ubon and start to explore the area by early morning the next day.
In Ubon City you have cheap starting at 420 Baht (Sri Isan Hotel) good location!!   or a bit more new . .Laithong Hotel

If you were headed for the Mekhong anyways, I suggest you drive to the Pa Taem National Park and take the road not to the park but to the riverside (east off the Pa Taem cliffs) . . there are 3-5 nice small resorts
i.e.:

Kayom House - White Meranti House & Resort

Err .... Agoda lists two properties when you search using 'Trakan'. Have not tried either but OP should read the Agoda reviews if there are some

If you did stay in Ubon city, Sri Isaan hotel is a good value choice IMO, but many denegrate it's old age (they associate age with lack of cleanliness, whereas Sri Isaan is perfectly clean IMHO :-) ). Note though that it is in an old part of town that appeals to some but not all. Not close to entertainments, although the Thai bar/restaurants on the riverside walk are quite pleasant for a casual drink. Food around the river is ok but not inspiring. See my personal "hotel inspector's" reports for Ubon City attached.
