I was born in the UK and my wife, a thai national now has British Citizenship and a UK pasport. We plan to leave the UK for good soon. Of course we had no intension of doing this when she applied for citizenship.

I hear that if we are out of the UK for more than two years it can be a problem coming back? Also will this effect when she ha sto renew her british passport.

A UK citizen with proof of Right of Abode will have no problems returning to the UK whenever. Renewing her UK passport shouldn't be a problem. Only Returning residents who are not UK citizens should comply with the 2 year limit.
