It happens all the time; it's no big deal. Report at your Immigration Bureau as soon as possible; you might pay a fine, though. I have missed a 90-day report in the past. One IO said I had to pay a fine, while the other said the first time was okay, no fine. 

*If an agent 'assisted' you in other ways than just doing paperwork it might not be a good idea to go yourself, tho.

What is your thread actually asking.

The thread heading is vague.

Agents offer assistance for many things from obtaining non O, extensions, opening bank account, etc etc...

Seems that you are concerned about missing 90 day report? 

You don't need an agent.

Go to immigration and file TM47.

You will be fined 2000 baht. 

You may need provide a TM30

What will come first, will you leave and reenter Thailand or apply for your next extension?

 

If you leave and reenter, I would do nothing now. Quite possibly, this past missed TM47 notification will go unnoticed. Worst case scenario, they will fine you when you'll do your next TM47 (due 90 days after you reenter, don't miss it again).

 

If you'll get your next extension without leaving Thailand in the meantime, there's no way around filing the notification late and accepting the fine. They won't process your extension otherwise.
