I’ve been staying in Thailand for almost 2.5 years, doing border runs and having two ED visas during that time. I’ve never flown out of Thailand—only done land border runs. Now, after my last border run, I’m planning to apply for a visa extension (I know it costs 1,900 baht), but I’m wondering—could I run into any issues? Is there a chance they could deny me? 

 

Has anyone had experience with this kind of situation? Any advice would be greatly appreciated

Your last border run would have given you a visa exempt stamp. 60 days.

It's NOT a Visa.

 

You will have zero issues obtaining a 30 day extension at local immigration office.

 

With 2.5yrs in Thailand surprised with your question. 

I think the fact you are worried answers your question. 

Anyone who consistently uses an entry system designed for tourists and genuine students may be declined entry for misuse and abuse of the system.

You have been doing Nothing Wrong, to spite the angry posters who don't like existing Thai laws and the way Immigration operates.

 

Immigration is unlikely to deny the extension, but I would go a week before your current permitted-stay expires, so you have time to adjust your plans in the unlikely case of a denial.

 

Where you might have a problem, is if you tried to enter Thailand without paying one of Immigration's "agent" partners to facilitate your entry.  That's all immigration cares about, with regard to longer-staying folks who don't qualify for a Non-Imm type extension.

He was asking if any issues in obtaining a 30 day extension to his most recent visa exempt entry.

Answer is simple: NO issue.
